I utilize Diigo in the classroom with my students which has a note feature. You can post sticky notes on bookmarked webpages as well as add notes to your account. Many of my students have smart phones. iPhone and Android have a Diigo app that allows you to add notes, take photos, bookmark webpages etc, viewed on your phone. Evernote is quite common among teachers, but I find Diigo incorporates everything Evernote does PLUS bookmarking. My students love Diigo.
Graphic Organizers are also quite good at getting the students to organize their thoughts. I wish someone would develop a program that incorporated Diigo and a graphic organizer somewhat like "wonderwheel" in Google.
I might also suggest you read "Using Technology with Classroom Instruction that Works" (forward by Robert Marzano). The authors give some great recommendations.
