At my school, we are developing a middle school program. As part of the project to promote metacognition and higher order thinking, we would like students to develop and work on an online journal/blog whereby students can reflect upon what they have achieved, seek to do etc etc. This journal will also be considered in the assessment process, therefore, teachers need to be able to securely view the journals/blogs whilst students also need to have a degree of security and privacy as well.

The students are going to be organized into groups. Does anyone have a suggestion of either an online application or otherwise that may suit this demand?

My initial thought would be a closed wiki. Only registered users will be able to view/edit what has been posted. My school uses Wikispaces which I would highly recommend.

After articles/posts have been reviewed and approved, you could transfer them onto a Google Site. Sites offers a bit more branding customization and appears more like a Website than a wiki. The Site could be open to the public so that students articles can be read and commented on.
I think you might want to try using Google Docs. They are collaborative, but can be viewed only by those to whom invitations have been issued. You can also check the editing history and insert comments and suggestions.
