Thanks Mary for your response. I was able to migrate my folder/file structure from Moodle 1.9 to 2.2 as you alude to, but I get nervous when uploading files within Moodle 2.2 because I can't find them using FTP. If I'm backing up courses, I just would like to know for sure that uploaded files are getting saved as well. I'm getting other responses via Twitter that uploaded files are getting backed up, so I guess I'll have to trust that this is the case.
Ben: the only way you can use FTP to upload files into Moodle 2 is by first setting up what's known as a "file system repository". (The old way in 1.9 where you could upload to numbered folders for a particular course no longer exists) See here http://docs.moodle.org/23/en/File_system_repository
Files uploaded to a file system repository should be saved when backing up afaik.
Also, are uploaded files to Moodle 2.2 saved when doing backups? Still trying to adjust to Moodle 1.9-2.2 upgrade...

Moodle is a great LMS tool! There are so many uses for it! The moodle.org is a great resource for all levels of Moodle users.
Another option for a more hands' on learning approach is to go to www.integrating-technology.com. Nellie Deutsch is a great E-learning facilitator. There are FREE self paced courses and there are paid courses. You can get CEU certificates for your professional training needs, I highly recommend the site. I am just wrapping up the M4T-Administrators class. I have learned a lot about taking care of behind the scenes issues like site security and permissions, as well as theme set up and design techniques. Hop on over and give us a try!
